When we trasnfer the customer ship from ECC to SCM system, it creates it with leading zero's in SCM-SNC5.1.
For eg our customer ship to number is 12335 in ECC. When we trasfer it via CMF1/CFM2 the system generates it as location with leading zero's 0000012335.
Is it possible that system creates it as 12335 in SCM.

Yes it is possible
If you don't want leading zeros as prefix 0000 you can use the customer exit available to eliminate the creation of location with leading zeros while ciffing. There are a few customer exit available.
The EXIT_/SAPAPO/SAPLCIF_LOC_001 could be used to eliminate the leading zeros in SCM.
