is there any way to reposition a node after you have used the function duplicate subtree in the
mapping area?

Hi,
I dont think there is a way to reposition the nodes / fields after "Duplicate Subtree" from the GUI directly because it is not the message type being changed.
But what you can do is - Export the message mapping as a .mte file. Open it in stylus and rearrange the complete nodes / fields in whatever required. This is a tedious job because the mte file would be very huge but I dont think there is a better approach than this.
