We are working on SRM 5 in extended classics scenario, we use direct URL link to start SRM.
Since 01-01-2011 we also have the Portal in use for HR applications (travel/exp. management, leave requests)
When user now are logged in in the Portal and try to login into SRM they will get error message "error in configuration of EP and SRM - see note 1236056"
We have checked this note, and also Notes 1158297 & 595519 (Include SRM in a Portal), but these Notes all point towards integration of SRM in the Portal .
We do not have this situation. We use SRM and the Portal side by side, with direct start of BBPSTART for SRM from URL link.
Is this possible, or is only solution to prevent this error to integrate SRM in the portal? (or to not be logged in in both systems at the same time.)
We also encounter this error but only at times for some specific users.
And to resolve this, they close all the open SRM web pages/sessions and re-login afresh.
This always seem to work.

This answer works for this issue.
1) In your browser, e.g. IE, go to Tools > Internet Options > Advanced > Security section, uncheck "Enable Integrated Windows authentication"
2)While you are having the Portal running, start a new window by going to File > New Session. Then start your SRM from that new window session

There are two things you could try
1) In your browser, e.g. IE, go to Tools > Internet Options > Advanced > Setting > Security section, uncheck "Enable Integrated Windows authentication"
2) While you are having the Portal running, start a new window by going to File > New Session. Then start your SRM from that new window session.
