Is it possible to configure Dynamic Directory from where the File Sender Communication Channel will pick up the files.

It's not possible. but you are some options:

1) programming interface, as Udo comments

2) If you have a periodical polling, call a operating system command after message processing with a script that collect all your files (remote shell if it's ftp sender file).
