Gurus,
When data guard or similar replication software is used to sync any two instances, how does it handle the license key information across the two systems since they are different for each system? Does these tables are protected by SAP from syncing?

You can install both the licenses on the primary database and it will replicated to your standby database and in this way you do not need to worry about the licenses any more.

SAp does not protect any tables to sync between primary and standby database. It is oracle feature.
As Naveed said install license of standby hardware key on Primary and it will be replicated to standby.
