Is it possible to user configurable network with Assembly processing? Is there any issues using this functionality?

Hi,
yes, It is possible. You need to go to transaction CU41 and define a configuration profile for your network assigning the class you are going to use.
Then go to CN02, select one operation and then Extras>Object Dependencies> Editor, and then add the different relationships you need.
