In the absence of more information, there can be many possible reasons for CKR1 not making any changes. Here are a few I'd suggest you look into first:
- transaction being run in TEST mode
- invalid / incomplete selection parameters being provided on the selection screen
- the selected cost estimate is indeed deleted, but the earlier cost estimate that takes its place in the material master also has the same value, and so it might seem that the transaction it not doing anything
- when CKR1 is run the first time in UPDATE mode, it'll do its job, any subsequent attempts to run it with the same selection criteria as the first run might achieve unexpected results, so this transaction must be run carefully and repeated double carefully!
