I need one condition type to have 3 decimal place in its value. How can I config that?

Please use a alternative calculation type to acheive this. Assign it to your required condition type in the pricing procedure. You can work with your ABAP person to get the routine.
Else you can use alternative currency . for USA it is USDN which gives you 5 decimals. You can check the parameters in t code OY04.
Also you can check whish is Primary currency and which is not in OY03.

In my dealings with the conditions and pricing in general, you will need to use the Per field. When set to 1 it uses the standard 0.00, however, changing it to 10 will act as a third decimal (enter the cost as 1.01 per 10 and it is read as .101). It does cause some headache on the A/R / FI side. You can also change the currency used. If I remember correctly there is an alternate US currency that you can use. This too can cause issues depending on how your business is set-up.
