Hi,
We have the following landscapes:
landscape 1: ECC 6.04 - ABAP
landscape 2: BW 7.01 - ABAP
landscape 3: BW 7.01 - ABAP
landscape 4: NW 7.01 - JAVA
note that we have 2 landscapes with BW. this is not a typo!
all systems runs on Windows 2003 with Oracle 10.2.0.4.
when I configure BI7 on the JAVA stack as per SAP note 917950, it asks for ABAP SID in the JAVA stack screen.
So, from this, it looks like the JAVA STACK can only be used for 1 BW system foe BI7 functionality... and for multiple reasons, we were planning to use 2 BW systems for one java stack.
Am I right to assume that we can only use 1 JAVA for one BW system?

Correct; there's a 1-to-1 relationship (ther's only one SAP_BW alias available in a portal). Also for performance reasons it's a good advise to use a separate system.

What you could do is setting up a separate portal for each of the systems and use another one (your main portal) to consume the BI portals content using application integration (such as a federated portal network). So people use only one portal for two BI systems.
So technically you'll have two portals but the user will only see one.
