I checked out help.sap - http://help.sap.com/saphelp_nw70ehp1/helpdata/en/49/09b87271da740ee10000000a421937/frameset.htm
but its not clear.
Stop - Stops the SAP instance(s) or only its AS Java components related to the selected items
Shutdown - Sends shutdown request to the SAP instance(s) related to the selected item. The instances reject new requests and stop when all open requests are finished
Other posts say that shutdown shuts down the OS too. I dont think so. (OS = Windows)
From my understanding of reading that it appears as if Stop is a hard shutdown ie it doesn't wait for open requests to close before stopping SAP whereas Shutdown is more of a soft shutdown because it first waits for all open requests to close before stopping SAP.
I may stand corrected as I don't use SAP on Windows

i do not see any real difference, in both cases, SAP is down after using one of these options.
