You can change the message control, but it is not recommended. There is as such no specific transdaction code to change any message to warning form error in Project Systems.
Although the message given by you can be changed and it is aprt of PS Budgeting configuration. Goto SPRO > Project Systems > Costs > Budget > Define tolerance limits. In this session, you can define budget tolerance, usage for a project profile in a controlling area. In the activation control, you can define whether you want warning or error or information message.
