Hello,
In my qualifying table I have a non-qualifying field (lookup flat). When I link this field it to the lookup table it generates around 1800 records with null values, which I don't need, especially since its a lookup field. I try to delete them manually but some of them are according to the data manager already used in another table.
Is there a way around this?

Those Non-Qualifier Lookup values might been brought in by your importing master data records contains null value of lookups.
Since some of values has been tied with main table records you will no be able to remove them initially.
you can try to
1. first un-tied them by launch Data Manager to search main table records associated with null non-qualified lookup values,
2. deal with those records by either delete these records or re-assign them to valid non-qualifier value.
3. Once your search returns no more qualified main table records, move to qualified lookup table and remove any leftovers.
