I want to avoid manual deletion of delivery in the system by any end user.
How can I achieve it?

This can be achieved by restricting end users id, not to access any table data. Please contact BASIS team for authorization removal. Remove the authorization of end users for SE11, SE16 and SE16N tcodes.
Is there any way in config (SPRO) where we can achive this functionality other than changing the roles/authorizations of end users?
No way through SPRO.
In the authorization object ,remove the option of delete and assign it to the user for whom to avoid manual deletion of delivery
