wat exactly u r looking for, u r question lil bit confused.
NWDI is a environment but its not a tool. if you want to deploy java support packages then u have to use the tools which has given by SAP.
if you are using NW04 (640) system then u have to use SDM.
if you are using NW04S (700) system then u have to use JSPM.
there is 1 more tool available thats called telnet.

1.SAP offers various tools that enable customers to import software into Java runtime systems. These tools cover the following aspects, depending on how a customer uses the software applications:
● Installations :Performed using the SAPinst tool
● Support Package imports: Performed using Java Support Package Manager (JSPM)
● Upgrades: Performed using the SAPJup tool
● Software developments in customer landscapes and modifications to the standard SAP system

I am not sure if it is possible to apply patches using NWDI but yes you can apply them through SDM or JSPM
