Does anyone know where the Partner Key is stored in SNC 5.1? I am receiving the error "partner key is missing" for products that have been CIF'd over from my 4.71 R/3 instance to SNC 5.1.

You will have to implement and activate the SNC BIF badi's as specified in the note 1080981.
When using SAP SNC XML-interfaces, an external application must handle the internal format of the master data keys (location, product and partner) in the SCM system (here: SNC) since no master data key conversion occurs during the inbound processing. If the external application is an SAP R/3 or ERP system and if the Core Interface (CIF) is used for the master record transfer
from the SAP R/3 or ERP system to the SCM system, it is possible that, depending on the CIF setting, the internal master data key created in the SCM system differs from the respective ERP key (generally customer number, vendor number, plant number), so that error messages occurs during the inbound processing in the SNC (e.g. "Location key ... (Category ID) not found"). Consequently, for the XML-outbound processing, the master data
keys must be translated into a format which the SAP ERP or R/3
backend understands.
