At the moment I really want to quickly pinpoint the major things from a Basis perspective. If you could point out some major aspects of BW basis such as RFC connections and RSA1, what need to be configured would be very helpful for me.

RSA1:
Its administrator workbench, in this transaction code you can fine monitoring , modelling, business content etc more tabs.
In this code, you can do
>> Creation of infoObjects, infocube,infopackage,ODS
etc
>>Extraction, transfer, transformation & Loading (ETTL) can be done.
>>Definition of Attributes,Aggregates,hierarchy,Master and transaction data can be viewed.
>>For RSA1 transaction , you should have authorization to access that code.
>>you can install business contents,and also view the dataflow,schema diagrams.

RFC Connection:
Review the OSS note:184322, although your current problem is not a result of source system refresh, this note explains the procedure required for restoring the source system connection. There are also other notes:325470, 325525 that have some additional info as well.
RFC Connection SEt
Actually choosing 'Check' option on source sytem is sufficient to check the conection seetings. If you do not satisfied with this, Do full load of any master data or full/initial upload of selective Transaction data(by filling setup tables).
Check the RFC connection in SM59. Then do a "check" on the source system. RSA1 -> Source syestem -> Right click and select "check". You can do a sample load upto PSA to check the connectivity.
