In case of java web-dynpro...have to follow some java and webdynpro API.so its interact with abab through JCo as well as adaptive RFC using..its developed through NWDS .
where as abap web-dyn pro -have to foloow abap processs.you can use se80 transcation id .connect trough the RFC using service connector which is follow some proccess which have to follow at time of connection to RFC or bapi model. dirrect mapping to UI Conntext.

Hi,
Web Dynpro Java uses Java as programming language for developing applications using NWDS.
where as Web Dynpro abap uses ABAP as the Programming language and Programming is done in the Tcode SE80 of R/3.
