Yes, it happens and infact a few days back i was trying to troubleshoot such a query, but unfortunately the solution was not arrived, But you still may try out the services needed for alert activation and have a look at the proposed solution given by me and others,

Maybe it works for you.
I would suggest you to move to sp15.

Symptom
Calling the alert configuration or alert inbox returns the error:
404 Not Found SAP J2EE Engine/6.30 The requested resource does not exist
768456 Troubleshooting Runtime Workbench XI 3.0
813703 XI RWB alert configuration is incompletely displayed
840849 XI 3.0 Runtime Workbench: SSO2 is not active in this system
