RFC destination Vs Port

I am trying to understand the difference between RFC destination and a Port.

Let us say I have a File System and another Application in Java, then for the File system will I be using the Port to connect and for the other application sytem I will be using an SM59?

Please clarify.

rfc destination tells you about remote system you are trying to connect

port tells you technical details of connection between systems
