The main difference is that a command object is stored in the BOE repository as opposed to the database.
Command objects allow users to write their own SQL Query without having to go through the DBA whereas with many customers report writers do not have access or rights to create stored procedures.
Stored procedures may provide more flexibility in the SQL that can be written but for the most part they are both reusable SQL Queries.
